I can appreciate this even though I personally don't have a problem  
with it. Unfortunately the notification area is not always there so  
we can't rely on it as heavy as we would like (though arguably the  
notification area is standard and it's your own problem if you remove  
it).

I like the idea of having one entry point to all new messages and I  
think this could be a setting as to whether always blink the  
notification icon or the window entry in the window list (or both?).

This however means you will always have to bring up the roster window  
to talk to someone as the window might have been removed from the  
desktop. I think this behavior would create more confusion than gain  
(even if you explicitly turned it on).

If you have windows on top of your chat windows you won't be  
disturbed by them and if not you can close the windows manually easy  
enough.
